Good question. I don't know about the other Hogwarts girls, but I'm sure Hermione is in a skirt because she's got all sorts of male fans who are into her and want to see her looking like a sexy schoolgirl. She the sexy member of the trio, at least. (totally out of character with the actual books, but whatev, this is Hollywood).
